The good news. I finally was able to reproduce the losses on time. The reason I hadn't before was quite simple - Arena allows some lag getting the last move before time control back to the GUI. WinBoard is extremely rigid in it's time handling and that was the issue.
So Schola now "saves" a little time over the whole time control and keeps it in hand to provide a window.
I also modified the time control to reduce the time used if the opponent played the ponder move.
