What would you recommend as the best site for downloading quality pgn files that I can use to populate my database.

What kind of data are you after?
In general, it is hard to beat the links provided by Lars:
http://www.chessgameslinks.lars-balzer.info/

For human games TWIC is a common source.

None of the listed sources are really much good for correspondence games. For that, I usually purchase the data.

I'm looking for human games. Mostly I will use them to build an opening tree to work on my opening repertoire. Most likely I'll be using SCID and I am starting my database from scratch. I play all my chess online at chessclub.com and FICS

Why not just converting chessbase mega-databases into pgn files then? :)
