Basically you are right. Stockfish is such a well optimized engine that as more the number of modification as stockfish will be weaker - this is my experience. Most clones might be worse to equal strength compared to the Stockfish dev at a particular time, but that is not true for all Stockfish clo...

During all of July 2020, Stockfish NNUE (clone by nodchip) was 100+ elo stronger than Stockfish dev.

I think many things are involved here, probably too much ! : - data quality : I tried many different things (from games, from random play, from inside search tree), from depth 5 to 16, from 200M to 2B pack, only quiet position, only non capture next move, ... - evaluation quality : clearly SF score...
