Jose is a dead project now. I would go with scid. Other GUIs are not maintained enough to be the default chess app in linux. Agree with Ilari on the state of ChessX, which appears promising but the biggest weakness is the lack of frequent updates. For analysis and database; SCID all the way. As for...

Stockfish would win, Rybka needs it's tablebases in order to equalize the match. I think Rybka would win as in the endgames, you do not need to search deep, its just a matter of playing good looking moves before breaking through. However, we need to do tests.
