Hi.
Is there any GUI that can ignore the 50-move draw and continue playing when the engines also ignore it via Syzygy50MoveRule option?
Neither Arena nor Banksia seem to offer this option and even the lichess GUI that is used here to show some very long tablebase endgames stops at move 50.
Would really like to follow a game that is finally won after > 1000 moves.

WinBoard/XBoard, of course. All adjudications can be switched off there. For the 50-move rule this is done by altering the N-move-rule value from 50 to 0.
If your engine is UCI you might have to use UCI2WB as adapter instead of Polyglot, though; the latter tends to be rather pedantic with respect to FIDE rules, and I am not sure you can switch it off there.
