I mostly use Fairy-Max self-play for this type of experiments. And I discovered a very funny thing there: having white does not give the same score as having black and the first move. Apart from the first move advantage, Fairy-Max is intrinsically stronger with white than with black! So when I want to test a certain imbalance I typically play both with reversed colors and giving the initial move to the other side. (This helps to get more game diversity as well.) This seems to be a consequence of the direction in which it scans the board to generate moves. I don't expect Stockfish or Komodo to have such an asymmetry, as their move sorting should largely mask it. (Fairy-Max doesn't do any real move sorting.)
Yes Stockfish played white in all games. I just launched the second match with Komodo as white.

Indeed, it does not seem wo matter much which of the two plays with the Bishops. So they are truly equally strong. That leaves the conclusion that NNP in the end-game is significantly better than BB, in the presence of many Pawns, leading to an 80% score at this level of play.

To describe this quantitatively, it would be necessary to repeat the experiment with BB vs NN and equal Pawns. If that would lead to an 80% victory for the Bishop side, it would show that BB is exactly half a Pawn stronger than NN. If BB would triumph over NN only by 65%, it would be only 33cP stronger.

The position with all pieces present and only the imbalance-under-test deleted would give you opening values; as a rule the same advantage results in a much less extreme score, as much more can happen to swing the balance. But that also holds for pure Pawn odds, so when you convert the score percentage to centi-Pawns, you might still get the same value.
