I like to set up a custom position where Komodo's Queen and at least one rook are missing from the board. :-)

It depends on factors like hardware, time control, how many threads used etc. The defaults are what we believe to be best for a single thread blitz run, say 2' + 1". Threads should be at least (cores minus 1), or possibly total threads minus 1, or somewhere between. Hash size and table memory should gradually increase with more threads or longer time controls. We have tried to make some other parameters adjust automatically as we thought appropriate based on number of threads, but it is hard to get a lot of data at many different thread counts. It is plausible that almost every parameter should in theory depend on the time control and even the precise choice of NN, but we haven't noticed a significant effect on the best parameter values. Short answer, the defaults aren't perfect, but unless you have access to enormous amounts of hardware which you are willing to devote to optimizing for various time controls and/or thread counts, it is highly unlikely that you will be able to find better values and prove that they are better.
